Deciding on a kit

I hope you took out the nut (usually 14mm) before trying to use the puller.

I must confess that I forgot to do that with my second crank job. Now I never forget.

Yep, I took the nut out. But the threaded piece in the center is still there. I think this is how it would look like...

The nut is off, and you've turned the threaded rod in the tool all the way out, and you still cannot insert the puller tool into the thread on the pedal arms? I got mine, Spin Doctor name, at the local Performance Bike shop, but it's generic. The rod retracts like almost 1 cm. Should clear any nut.
