I am having the same issue (0% and "Charging" message on the OMNI, and flashing red/solid green on the charger). I feel like it is a deep discharge on the battery, which is surprising as I had been keeping an eye on the battery level occasionally over the winter (stored indoors).
I have stored my ST2 battery for over 6 months without any problem.
Try a different charger or visit your nearby dealer. Sometimes the solution is very simple but in our eagerness to solve the problem, we may make it complicated.
If anything is broken and it is within warranty, it will be replaced. I did have charger replaced once.
