What does the connector on the charger look like? Post a pic?

I think I figured out what those 2 wires are for thanks to seeing a CAN-Bus marking on the battery. They should be the CAN-Bus High and Can-Bus Low wires for communication. Which may screw my plan to transfer the charging connector to the new charger, it may still work but most CAN Bus systems will prevent charging if it can't communicate with the charger. Searching for a CAN-Bus 52v ebike charger is driving me crazy because I can't seem to find anything and google is spitting out garbage smart/intelligent chargers that are not actual CAN systems.

Yeah you're probably right on the CANbus requirement and for the communication handshake.
That said I can't see it causing any damage to try it. It may be that the charger won't output until it sees the battery... so if the new one outputs without the handshake it may work. If you do try it, you may need to cycle the charger on/off once or twice to trick the BMS.
Also.. Have you tried contacting a local electronics repair shop to see if you can repair the stock charger?
