I just heard back from the bike store, good news, Bosch are now going to replace it. It seams like the support folks were just jumping to all sorts of conclusions and assumed I did something to it. It did get significantly better but not nearly good enough and I use the regular Bosch controller now. I had a sense that the company was in denial about the issue, and that the design is fundemantally flawed.
